Successfully installed, however I'd like to remove the surrounding brackets from the group names in whos online.

So: [ Admin ] [ Moderator ] [ VIP ]
Looks like Admin Moderators VIPs

Perhaps seperated with the •

So... which file do I edit?

Try this: (note I dont have the MOD installed, so i am not 100% sure it will work...)
Open includes/functions_color_groups.php
Find

         $list .= '&nbsp;[ <span style="font-weight:bold;color:' . stripslashes($row['group_color']) . '">' . stripslashes($row['group_name']) . '</span> ]&nbsp;';


Replace with

         $list .= '&nbsp;<span style="font-weight:bold;color:' . stripslashes($row['group_color']) . '">' . stripslashes($row['group_name']) . '</span>&nbsp;';

Actually it worked doing what i suggested when i wanted the [ removed from the who's online string to see what it looked like without the bars there.

Yes it would have worked if you did not have color group MOD installed. That MOD removes those lines you mentioned in the template file, thus you have to edit php file as that is the file that builds the list of color groups.

Btw, is possible to use bold only in nicks with color? For example, admins, mods, etc...
And the normal users without bold.

Don't know this mod, but following should solve your problem.

Open includes/functions_color_groups.php
Find:

Replace with:

<span style="' . ( !$row['group_name'] ? "" : "font-weight:bold;" ) . 'color:' . stripslashes($row['group_color']) . '">' . stripslashes($row['group_name']) . '</span>
